Example

おきに
Means “every other”. This is used for repeated intervals, after a noun indicating something measurable.
Example
この電車は4分おきに出発します。 This train leaves every four minutes.
ごとに

Means “each”, “every”. Used for intervals.
Example
彼女に会うごとに、心がドキドキする。 Every time I see her, my heart pounds.
おきに vs ごとに
The way the intervals are counted between these two grammar structure is different.
- おきに refers to what is inside the interval.
- ごとに refers to the interval per se.
Example
1日おきに =2日ごとに = every other day = every second day ●○●○●○●
2日おきに =3日ごとに = every three days = every third day ●○○●○○●○○●
